The main mod that everyone uses is Multiverse. It adds a whole lot of... everything, really. IMO it's a little bloated, but a lot of people have worked on it for years so that's kinda inevitable. I would play vanilla FTL until you feel like it's getting stale and then switch to Multiverse.

All you need is Multiverse, makes dialogue choices more interesting than "We will destroy you." can lose/gain standing with factions based on your interactions, if you blow up too many of their ships people will refuse to trade with you. Has more races, I think there's 130~ ships to choose from, more weapon/load out customizations and the difficulty has been increased along with bonus boss battles you can get through various quest chains that give unique weapons. It takes a while to get used to everything but really breathes a lot of replayability into the game.
