It should be a conspiracy of like-minded individuals that exists parasitically within Starfleet, not an official (or an unofficial official agency).
In fairness, Sloan said they were a branch of Starfleet Intelligence with an official designation in his very first appearance on DS9, and nothing that came after that really contradicted him (other than his obvious lies in "Inter Arma Enim Silent Leges").
Whatever liberties have been taken since then, that wasn't one of them.

Re: the transporters.
Patterns in the buffer usually degrade over time - The TNG Technical Manual says patterns can last about seven minutes before degradation begins. Obviously, Scotty was able to extend this dramatically, though with only a 50% success rate.
They did touch on this in SNW season one, when M'Benga said he had to rematerialize his daughter periodically. However, the timeframe, while not specified, seemed a helluva lot longer than seven minutes.
They said in the episode that the original mission had been so short (4 hours if I recall correctly), Pike's crew had not felt the effects.

No sitting PM wants to be seen spending millions on "their" house, and costs have skyrocketed thanks to decades of neglect.
On top of that, the house itself doesn't really meet the needs of the role, and both the house and grounds are considered inadequate from a security perspective.
