Try restarting the Apple TV…

I had this exact issue the other day at my dad’s. He somehow unpaired the remote so it stopped working completely. After I re-paired it this message kept showing up despite the remote working again. To get rid of the message I simply restarted the Apple TV and it went away. Hopefully this helps. Good luck!
