(It should be 0 rather than 1%) as it may seem trivial, they add up overtime. Are stores allowed to refuse cash payments outright despite them being legal tender?
Yes they can refuse cash, but if they do that they must provide a fee free alternative such that they're still complying with price advertising laws (which must be the lowest amount a consumer can expect to pay).
