Limiting interstate travel, is the argument I’m hearing. The tolls are (currently) being taken at the borders into other states, is what they’re saying.

There’s another one listed here in this post about accepting federal funding for road management. Even if the state were to resist, Trump would then withhold federal funding for… everything if needed. To include road maintenance.

How can the federal govt stop X from happening in Y state?

They can't.

But they can threaten to drop and withhold funding for any of the numerous programs the state gets federal money for.
